Generation and Characterization of Cell Lines

Cell line origins and their cell growth media can be found in Supplementary Methods Table S1. mESC, FaDu and A549 ATM-knockout cell lines were generated as described before (37 (link),38 (link)). mESC Cdc25a KO clones #4/5 were kindly provided by Oscar Fernández-Capetillo (24 (link)) and U2-OS T-Rex GFP-RNase H1(D210N) (RNH1(D210N)-GFP) or GFP-RNase H1 (RNH1-GFP) cells by Pavel Janscak (39 (link)). mESCs were cultured on 0.1% gelatin-coated tissue culture flasks, and Cas9-expressing cell lines were maintained in blasticidin (10 μg/ml mESC and U2-OS, 5 μg/ml HAP-1). AZD6738 and AZD1775 were made by AstraZeneca. DRB (5,6-dichloro-1-beta-ribo-fuanosyl benzimidazole), actinomycin D, aphidicolin, hydroxyurea, carboplatin and etoposide were obtained from Sigma-Aldrich. XL413 (S7547), VE-822 (S27102), LY2603618 (S2626) and LY2606368 (S7178) were obtained from SelleckChem. CX-5461 (509265) was obtained from Merck Millipore, and BRD-6989 (6438) from Tocris. Final assay DMSO concentrations were normalised to 1:1000 as required. Recombinant human IFNγ was obtained from Peprotech (300–02) and used at a final concentration of 2.5 ng/ml.

Cell Culture and Compound Treatments

All cells purchased from ATCC were maintained in the recommended cell culture media at 37 °C in a 5% CO2 humidified atmosphere. Specifically, HEK293T, HeLa, DU145, and 22Rv1 cells were cultured in Dulbecco’s modified Eagle’s medium (Thermo Fisher Scientific), while PC-3 cells were cultured in RPMI-1640 (Thermo Fisher Scientific) supplemented with L-glutamine. Cells were treated with various compounds, including 10 μM MG132 (cat. no.: C2211, Sigma-Aldrich), 50 μM chloroquine (cat. no.: C6628, Sigma-Aldrich), 10 μg/mL cycloheximide (cat. no.: 01810, Sigma-Aldrich), 1 μM MLN4924 (cat. no.: 505477, Calbiochem, San Diego, CA, USA), 5 μM GF109203X (cat. no.: S7208, Selleckchem, Houston, TX, USA), 5 μM AZD1208 (cat. no.: S7104, Selleckchem), 5 μM AZD7762 (cat. no.: S1532, Selleckchem), 5 μM LY2606368 (cat. no.: S6385, Selleckchem), and 300 nM Taxotere (docetaxel trihydrate, Sanofi-Aventis Deutschland GmbH, Frankfurt, Germany), as indicated.

The dNTP set from Sigma-Aldrich (DNTP100-1KT) consists of four separate 0.25 mL tubes, each containing 100 mM aqueous solutions of deoxyribonucleotides: deoxyribose adenosine triphosphate, deoxyribose cytidine triphosphate, deoxyribose guanosine triphosphate, and deoxyribose thymidine triphosphate.
