JEV Infection in C57BL/6j Mice

Mock infected mice were inoculated with supernatant of cultured BHK cells. Mice were weighed daily, and survivals were recorded for 21 days.

Mouse MHV Infection Study Protocol

Five‐week‐old, MHV‐free, female C57BL/6J (B6) mice were purchased from Japan SLC. Some mice were inoculated intranasally with MHV and kept in cages in a negatively pressured isolator (KIS‐145; Ishihara Corporation, Tokyo, Japan) in the animal room, which was maintained at a temperature of 23°C ± 5°C, humidity of 55% ± 5%, and 12 h illumination (light period: 8:00–20:00; dark period: 20:00–8:00). A plastic mouse breeding cage (220 × 160 × 125 mm; Ishihara Corporation) with a stainless steel wire top was used. Each cage was filled with approximately 1000 mL bedding (ALPHA‐dri; Shepherd Specialty Papers, Watertown, TN, USA). To avoid artificial transmission of MHV, the bedding was not changed during the experiment. Mice were fed γ‐ray–sterilized pellets (CRF‐1; Oriental Yeast Co., Ltd., Tokyo, Japan) and tap water ad libitum from a plastic bottle. The animal protocol was reviewed and approved (P14‐974) by the Institutional Animal Care and Use Committee at the Graduate School of Agricultural and Life Sciences (University of Tokyo, Tokyo, Japan), and was conducted in accordance with the Animal Experiment Implementation Regulations and Animal Experiment Implementation Manual of the University of Tokyo.

Generation and Characterization of Murine Transgenic Knockout Models

C57BL/6J (B6) mice were purchased from Japan SLC. 129S6/SvEv-Stat1tm1Rds (Stat1 KO) mice and CD4Cre+ mice were purchased from Taconic Biosciences (Germantown, NY, USA). Stat3fl/flCD4Cre+ (Stat3 CKO) mice, C129S2-Stat4tm1Gru/J (Stat4 KO) mice, C.129 S (B6) -Stat5aatm1Mam/J (Stat5a KO) mice and C.129S2-Stat6tm1Gru/J (Stat6 KO) mice were purchased from Oriental Yeast Co. (Tokyo, Japan). T cell-specific Egr2 conditional knockout (Egr2fl/flCD4Cre+: Egr2 CKO) mice were produced by crossing Egr2fl/fl mice (provided from Patrick Charnay (INSERM, France)) and CD4Cre+ mice. Egr2/3 DKO mice (Egr2fl/flEgr3fl/flCD4Cre+) were generated by crossing Egr2 CKO mice with Egr3fl/fl mice17 (link). Control mice were littermates of Egr2fl/fl, CD4Cre+ or wild-type (wild type: WT) mice. All mice were housed in a specific pathogen-free environment. For the experiments, mice were at least 6–8 weeks of age. Mice of 24–28 weeks of age were used for analysis of LAG3+ Tregs. All animal experiments were approved by the ethics committee of the University of Tokyo Institutional Animal Care and Use Committee, and all experiments were conducted based on the approved experimental plan according to the guidelines of the University of Tokyo.

Anatomical and Optogenetic Studies in B6 Mice

Inducing Mucosal Injury in Mice

We obtained C57BL/6J (B6) mice from Japan SLC, Inc.; Villin-Cre transgenic mice, Lgr5-EGFP-Ires-CreERT2 (Lgr5ki) from Jackson Laboratory; Irf2-flox mice were generated as recently described14 (link) For poly(I:C) (polyinosinic:polycytidylic acid) treatment, mice were injected intraperitoneally with PBS or 2 mg/kg body weight of poly(I:C) for 7 consecutive days. To induce mucosal injury in the colon, mice were given 2% w/v DSS (MP Biochemical, Santa Ana, CA) in drinking water for 5–7 days. DSS-treated mice were weighed daily. All mice were maintained in our SPF animal facility and were used for experiments at 3–4 months of age. All experiments using mice were approved by the Institutional Animal Care Committee of Tokyo Medical and Dental University and were performed in accordance with Tokyo Medical and Dental University guidelines.

Murine Models of Autoimmunity

C57BL/6J (B6) mice (7–11 weeks of age) and MRL/MpJJmsSlc-lpr/lpr (MRL/lpr) mice (7 weeks of age) were purchased from Japan SLC, Inc. (Shizuoka, Japan) or CLEA Japan, Inc. (Tokyo, Japan). Foxp3-IRES-GFP-DTR (Foxp3DTR) mice were obtained from the Jackson Laboratory (Bar Harbor, ME, USA) [28 (link)]. Mice were maintained at the Nagoya City University Animal Facility and at the Animal Care Room in Deperament of Immunology at Nagoya City University approved by the Institutional Animal Care and Use Committee of Nagoya City University (approval number: H29M-01). All mice were maintained under specific pathogen-free conditions.
All experimental procedures were performed under anesthesia using isoflurane (Wako Pure Chemical industries, Ltd, Osaka, Japan).

Oshima TBEV Infection Model in B6 Mice

Five-week old female B6 mice were subcutaneously inoculated with 104 PFU of TBEV Oshima 5-10 parent (Oshima-pt) and Oshima clones diluted in 200 µl of EMEM containing 2% FCS. Mock-infected mice were inoculated with the supernatant medium of uninfected BHK cells. The mice were weighed daily and observed for clinical signs. The animal experiments were performed in accordance with the Fundamental Guidelines for Proper Conduct of Animal Experiments and Related Activities in Academic Research Institutions under the jurisdiction of the Ministry of Education, Culture, Sports, Science and Technology. The experimental protocols were approved by the Nagasaki University Animal Care and Use Committee (approval number: 091130-2-7/0912080807-7).

Genetically Modified Mouse Strains Protocol
