Gut Microbiota Depletion and Restoration

The gut microbiota of 8-wk-old C57BL/6 mice was depleted by feeding a mixture of antibiotics in drinking water ad libitum for 4 wk. In brief, mice were provided 1 g/l ampicillin, 500 mg/l vancomycin, 1 g/l neomycin sulfate, and 1 g/l metronidazole in drinking water, as previously described (13 (link)). Bacteroides strains Bacteroides uniformis (ATCC 8492), Bacteroides caccae (ATCC 43185), Parabacteroides goldsteinii (ATCC BAA-1180), Bacteroides ovatus (ATCC 8483), and Bacteroides vulgatus (ATTC 8482) were purchased from American Type Culture Collection (Manassas, VA). Bacteroides strains were cultured in BBL Chopped Meat Carbohydrate Broth, Pre-Reduced II (BD Biosciences, Sparks, MD). Antibiotic-pretreated Itch−/− mice were gavaged 1 × 108 CFU per mouse, and mice were sacrificed after 4 wk.

Anaerobic Growth of Bacteroidetes on Arabinogalactan

Bacteroidetes sp. were grown on a 2x defined minimal media (Table S1) under anaerobic conditions at 37 °C over 24 hours to assay growth on various carbon sources, including arabinogalactan. Strains used were Bacteroides caccae ATCC 43185, B. cellulosilyticus DSM 14838, B. dorei DSM 17855, B. finegoldii DSM 17565, B. intestinalis DSM 17393, B. nordii CL02T12C05, B. ovatus ATCC 8483, B. thetaiotaomicron VPI-5482, B. vulgatus ATCC 8482, B. xylanisolvens XB1A, Dysgonomonas gadei ATCC BAA-286, D. mossii DSM 22836, Parabacteroides gordonii DSM 23371, P. johnsonii DSM 18315. Escherichia coli and Pseudomonas aeruginosa PA7 ATCC 15692 strains were grown in lysogeny broth at 37 °C (unless otherwise specified). Mycobacterium smegmatis mc2155 ATCC 19420 was grown in Tryptic soy Broth at 37 °C with agitation.

Culturing Synthetic Gut Microbiome

Synthetic community strains were cultured in pre-reduced Mega Medium15 (link) or on EG Agar29 at 37 °C in an anaerobic chamber (Coy Laboratories, Grass Lake, MI, USA) with an atmosphere of 5% hydrogen, 10% CO2 and 85% N2. Synthetic community strains included Bacteroides uniformis ATCC 8492, Bacteroides vulgatus ATCC 8482, Bacteroides thetaiotaomicron VPI-5482, Bacteroides caccae ATCC 43185, Bacteroides ovatus ATCC 8483, Parabacteroides distasonis ATCC 8503, Eubacterium rectale ATCC 33656, Dorea longicatena DSM 13814, Ruminococcus torques ATCC 27756, and Clostridium scindens ATCC 35704. All strains were obtained from the American Type Culture Collection (ATCC), except D. longicatena DSM 13814, which was obtained from The Leibniz Institute DSMZ (Braunschweig, Germany).
