Immunofluorescence Staining of Lung Cells

Approximately 105 cells were resuspended in PBS and spun onto VWR SuperFrost Plus microscope slides (Radnor, PA), fixed in 3% paraformaldehyde, and incubated with either pro-SPC (Millipore ab3786, Burlington, MA) or CCSP separately (Abcam 40873, Cambridge, MA) followed by washing and incubation with the secondary Alexafluor 488 goat anti-rabbit antibody (Life Technologies A11008, Carlsbad, CA), re-washed, and incubated with DAPI (Molecular Probes D3571, Carlsbad, CA) prior to cover slipping. Lung Tissue Analysis for Pathology

Mice were sacrificed by carbon dioxide asphyxiation. Lungs were dissected under a fluorescent stereoscope, fixed in 4% formaldehyde or 10% formalin overnight, embedded in paraffin, sectioned at 6 μm, and stained with hematoxylin and eosin (HE) for pathology. For tumor size quantification, images were taken tiling the whole lobe, merged into a single lobe, and tumors were manually outlined as region of interest (ROI) and were subsequently quantified using ImageJ (Schneider et al., 2012 (link)). Sections were de-waxed, rehydrated, and stained using standard immunohistochemistry (IHC) protocols as previously described (Chen et al., 2014 (link)). The following antibodies were used for IHC: anti-Ki67 (abcam ab16667, 1:100), anti-CCSP (Millipore, 1:500), anti-pSPC (Millipore AB3786, 1:500) and anti-CD31 (abcam, ab28364, 1:50). IHC was quantified in 10 randomly chosen low-magnification fields per lobe with 3 mice per group using ImageJ (Schneider et al., 2012 (link)).

Immunohistochemical Analysis of IPF Lung Sections

Immunohistochemistry (IHC) of the lung sections was performed as previously described in detail20 . The primary antibodies used for IHC are listed as follows: proSP-C rabbit polyclonal antibody (1:750, Merck Millipore, AB3786), rabbit monoclonal antibody for human cytokeratin-5 (KRT5) (1:200, Abcam, Cambridge, United Kingdom, ab75869), rabbit monoclonal antibody for human cytokeratin-7 (KRT7) (1:200, Abcam, ab68459), HOPX mouse monoclonal antibody (1:50, Santa Cruz Inc., sc-398703), and mouse monoclonal antibody for human Ki67 (1:50, Dianova, DIA-670-P05). Immunostained lung sections were scanned with a scanning device (Nano-Zoomer, Hamamatsu), and examined histopathologically using the ‘NDP.view2 software’ at 200×, 400× and 800× original magnification. IHC for mentioned antibodies was undertaken in 12 IPF- and 5 control-donor lung samples.

Immunohistochemical Profiling of Lung Cells

Mice were euthanized by inhalation of CO2, and the lungs were perfused with PBS through the right ventricle.
