Female C57BL/6J mice aged 8 weeks were provided by Vital River Laboratory Animal Technology Co. (Beijing, China). Tim4-knockout (Timd4^−/−) mice on the C57BL/6 background were purchased from Model Organisms Center, Inc. (Shanghai, China). Mice were maintained under SPF conditions and housed in the specific pathogen-free, temperature-controlled facilities. All animal studies were performed with the approval of the Animal Care and Use Committee of the Medical Research Institute, Wuhan University (MLIC2021175) and in accordance with the ARRIVE guidelines 2.0.
The ligature-induced periodontitis model was established by tying 5-0 silk ligatures around the left and right maxillary second molars as previously described,^{58 (link)} and then sacrificed at different time points after ligation (specified in the figure legends).

In Vivo Tumor Growth and Metastasis

Female C57BL/6J mice aged 6–8 weeks old (15–20 g) were purchased from the Vital River Laboratories (Beijing, China). Protocol and procedures employed were reviewed and approved for handling mice and were approved by the Ethics Committee of Xinxiang Medical University. For examination of tumor growth in vivo, 12 mice were randomly divided into two groups and subcutaneously injected with 1 × 10⁶ B16F10 cells bearing control or PRDM5 siRNA plasmids. Mice were killed 11 days later and the tumor size was determined. For examination of tumor metastasis, single cell suspension (1 × 10⁶) in 100 μL of PBS was injected via the tail vein, and the mice were killed 2 weeks later. All the organs were examined for the macroscopic metastases. Lung metastatic nodules were determined under a dissecting microscope.

Modeling Colorectal Cancer in Mice

Female C57BL/6J mice aged 6–8 weeks were purchased from Beijing Vital River Laboratory Animal Technology Co., Ltd (Beijing, China). All animals were housed under controlled SPF conditions (temperature 22 ± 1°C, 12 h dark/light cycle) with free access to a standard diet and water. The Animal Ethics Committee approved animal experiments of the First Affiliated Hospital of Harbin Medical University. All experimental procedures were performed in accordance with the Guidelines for Ethical review of laboratory animal welfare (GB/T 35892–2018). A single intraperitoneal injection of AOM (Sigma-Aldrich, St. Louis, MO, USA) (12 mg/kg) was given to mice, and DSS (MP Biomedicals, California, USA) (2%) was given three rounds, one week each round, and free water was given two weeks after each round of DSS. Mice in the experimental group were given F. nucleatum by gavage (1.0×10⁹ CFU/100μL) from two weeks before modeling until sacrifice. The control group was given the same amount of PBS by gavage, and the gavage was stopped during DSS. The mice were given broad-spectrum antibiotics (BSA) one week before gavage, which ensured the consistency of the intestinal flora of all mice. The body weight and disease activity index (DAI) changes of mice were monitored daily.

Female C57BL/6J mice, 6-8-week-old, were purchased from Vital River Laboratory Animal Technology Co., Ltd. (Beijing, China) and housed in the SPF animal facility of Shanghai Public Health Clinical Center. The schedule of vaccination is shown in Figure 1A. Briefly, 20μg of the S_Wuhan DNA vaccine was injected intramuscularly into each mouse at Week 0 and Week 2. Subsequently, the mice were boosted with 50μg of either the S_Omicron or the S_Wuhan DNA vaccine at Week 6. The regimen is designed based on our previous findings, which show that increasing DNA dosage for the 3^rd vaccination can ensure the efficiency of in vivo antigen expression (30 (link)). The control group was boosted with PBS. Four weeks after the final vaccination, the mice were euthanized. Peripheral blood and splenocytes were collected for assays of S protein specific immune responses.

Murine Model for Ophthalmic Research

Female C57BL/6J mice (7-week-old, about 20 grams) were purchased from Beijing Vital River Laboratory Animal Technology Co. Ltd., China. The mice were housed under standard conditions of 12 : 12 hour dark-light cycle with access to standard rodent chow and water ad libitum. For each experimental group, 3–4 mice were used for the experiments. All mice were treated according to the guidelines of the Association for Research in Vision and Ophthalmology (ARVO) Statement on Use of Animals in Ophthalmic and Vision Research.
