Medulloblastoma Xenograft Model and Cisplatin Treatment

Tumor formation was monitored following stereotactic injection of 105 medulloblastoma cells. Tumor cells were injected into the cerebellum of 6‐ to 9‐week‐old athymic nude Foxn1nu mice (obtained from Harlan Laboratories) as previously described (Swartling et al, 2012). All animal experiments were performed in accordance with local animal ethics committees. One week after transplantation, mice were treated intraperitoneally with cisplatin (2 mg/kg in 10% β‐HP‐cyclodextrin; Sigma‐Aldrich) or vehicle (10% β‐HP‐cyclodextrin), for a total of six doses (administered every other day). Experimental endpoint for the treatment study was 80 days.

In Vivo Glioma Xenograft Mouse Model

In vivo studies were performed in accordance with approved protocols from the Regional Ethical Review Board in Uppsala, Sweden. Briefly, 100,000 MB002 or MB-GTML cells were injected into cerebella (as described in ref. [14 (link)]) of 6–8-week-old female Athymic Nude-Foxn1nu mice (Harlan Laboratories). Seven days postinjection, mice were randomized into groups and administered JQ1 (50 mg/kg), Milciclib (10 mg/kg), JQ1 together with Milciclib (50 mg/kg and 10 mg/kg, respectively) or vehicle alone (DMSO) in 10% HP-β-Cyclodextrin (Sigma) on alternating days via intraperitoneal injection for 14 days. Cisplatin 2 mg/kg (Sigma) in DMSO:10% HP-β-Cyclodextrin was administered weekly four times. Statistical analysis of Kaplan–Meier survival curves was performed using the log-rank (Mantel–Cox) test.

Targeting Ctdnep1-Deficient Brain Tumors

Ctdnep1-deficient Tumors cells were subcutaneously injected into eight-week-old female athymic BALB/c nude mice or NSG mice. Tumors will be harvested after 6–10 weeks and quantified. 1 × 105 NPCs in a 5 μl with 2 μl matrigel were stereotactically injected into the NSG mouse cerebellum. Animals were monitored weekly and euthanized when they showed signs of brain tumor. The mouse brain tissue with tumor was embedded in paraffin and sectioned at a thickness of 5 μm for H/E and immunohistochemistry assays. The NSG mice with Ctdnep1-cKO NPC tumors in the cerebellum were randomized into different groups and administered Prexasertib (15 mg/kg) and/or JQ1 (50 mg/kg) or vehicle (10% DMSO in 10% HP-β-Cyclodextrin, Sigma) on alternating days via intraperitoneal injection for 14 days64 (link).

Lemon Resistance Against Sour Rot Decay

Assessing Autophagic Flux in NPC1 Cells

Autophagic flux in NPC1 iPSC-derived cells was assessed using a saturating concentration of bafilomycin A1 (BafA1) clamping LC3-II/autophagosome degradation (Klionsky et al., 2012 (link)). To test the possibility of inducing autophagy, we performed a candidate drug screen including described mTOR-independent autophagy inducers (Sarkar, 2013 (link)) (Figure S5G; Supplemental Information). Their effect was analyzed by measuring p62 levels and cell viability by FITC-Annexin V/ PI staining. Compounds used for treatment of hepatic-like cells were bafilomycin A1 (Enzo Life Sciences), rapamycin (LC Laboratories), carbamazepine, verapamil, trehalose, SMER28, and HP-β-cyclodextrin (all Sigma-Aldrich). Cells were treated with compounds as indicated.
