Colonic RNA and DNA Extraction

Check if the same lab product or an alternative is used in the 5 most similar protocols
Colonic mucosal RNA and DNA was isolated using AllPrep DNA/RNA Mini Kit (Qiagen, Catalog No. 80204) using the protocol previously described (Harrison et al., 2018 (link)). The protocol was slightly modified to include a bead-beating step. Expression of inflammation-related genes was assessed using nCounter Inflammation Panel (Mouse v2) codecs, nCounter Master Kit (NanoString Technologies, Seattle, WA), and the NanoString nCounter® Analysis System at the University of Arizona Genetics Core facility. Data were analyzed using nSolver Analysis software v4.0 with the nCounter Advanced Analysis module v. 2.0.115 (NanoString Technologies).

Comprehensive Immune Exhaustion Analysis

Check if the same lab product or an alternative is used in the 5 most similar protocols
RNA isolation was conducted as described recently [27 (link)]. Immune-exhaustion expression analysis was performed using the Nanostring nCounter® Platform, the Immune Exhaustion Panel v1, Nanostring nSolver™ software v4 as well as the nCounter® Advanced Analysis module v2.0.115 (Nanostring, Seattle, WA, USA), as indicated previously [27 (link)]. iCCA patients were classified into two groups based on the presence or absence of active autophagy, as determined by prior IHC analysis. To identify enriched genes associated with overrepresented gene ontologies based on REACTOME_pathways (updated 15 November 2022), functional classification and network annotation were performed using ClueGO v.2.5.6 and CluePedia v.1.5.6. About PubCompare

Our mission is to provide scientists with the largest repository of trustworthy protocols and intelligent analytical tools, thereby offering them extensive information to design robust protocols aimed at minimizing the risk of failures.

We believe that the most crucial aspect is to grant scientists access to a wide range of reliable sources and new useful tools that surpass human capabilities.

However, we trust in allowing scientists to determine how to construct their own protocols based on this information, as they are the experts in their field.
