RNA-Seq Library Preparation and Differential Expression Analysis

Check if the same lab product or an alternative is used in the 5 most similar protocols
Total RNA was isolated using RNeasy Plus Mini Kit (Qiagen) following manufacturer’s protocol. RNA-seq library was prepared using the Truseq v2 LT Sample Prep Kit (Illumina). The sequencing reads from all RNA-seq experiments were aligned to human reference genome hg18 by TopHat (Trapnell et al., 2009 ). Differential gene expression analyses were performed using DEseq (Anders and Huber, 2010 (link)). See also Supplemental Experimental Procedures.

Transcriptome Profiling by RNA-seq

Check if the same lab product or an alternative is used in the 5 most similar protocols
Total RNA was isolated using RNeasy Plus Mini Kit (Qiagen) following manufacturer’s protocol. RNA-seq library was prepared using the Truseq v2 LT Sample Prep Kit (Illumina) or the Ovation RNA-seq system (NuGEN). Sequencing reads from all RNA-seq experiments were aligned to human (hg19) reference genome by TopHat v2.0.13 (Trapnell et al., 2009 ) with the parameters: --solexaquals --no-novel-juncs. Quantitative RT-PCR (qRT-PCR) was performed using the iQ SYBR Green Supermix (Bio-Rad). Primer sequences are listed in Table S2.

About PubCompare

Our mission is to provide scientists with the largest repository of trustworthy protocols and intelligent analytical tools, thereby offering them extensive information to design robust protocols aimed at minimizing the risk of failures.

We believe that the most crucial aspect is to grant scientists access to a wide range of reliable sources and new useful tools that surpass human capabilities.

However, we trust in allowing scientists to determine how to construct their own protocols based on this information, as they are the experts in their field.
