Fibroblast and iPSC STR Analysis

Check if the same lab product or an alternative is used in the 5 most similar protocols
The STR analysis of patient fibroblasts and iPSCs was performed by the Johns Hopkins University Genetic Resources Core Facility using the Promega PowerPlex 18D Kit. The ABI Prism® 3730xl Genetic Analyzer was used to electrophorese the PCR products and GeneMapper® v 4.0 software (Applied Biosystems) was used to analyze the data.

STR Profiling of Cell Lines

Check if the same lab product or an alternative is used in the 5 most similar protocols
Genomic DNA was isolated from all cell lines and sent to the Johns Hopkins Fragment Analysis Facility for STR profiling on all cell lines except MCC13 and MCC26 using the AmpFt’STR Identifiler PCR Amplification Kit (Applied Biosystems), which profiles 16 STR markers (Table S7). MCC13 and MCC26 were profiled using the Promega PowerPlex 18D Kit, which profiles the same 16 markers plus two others.

4Z-B-1 Cell Line Authentication

Check if the same lab product or an alternative is used in the 5 most similar protocols
The 4Z-B-1 cell line at P60 was authenticated by ATCC (ATCC sales order no. SO0546653). Seventeen STR loci plus the sex-determining locus amelogenin were amplified using the commercially available PowerPlex® 18D Kit from Promega. The cell line sample was processed using the ABI Prism® 3500xl Genetic Analyzer. The data were analyzed using GeneMapper® ID-X v1.2 software (Applied Biosystems). Appropriate positive and negative controls were run and confirmed. The 4Z-B-1 cell line was not a match to any cell line in the ATCC, DSMZ or ExPASy databases.

Multiplex STR Profiling with PowerPlex 18D

Check if the same lab product or an alternative is used in the 5 most similar protocols
Seventeen short tandem repeat (STR) loci plus the gender determining locus, Amelogenin, were amplified using the commercially available PowerPlex 18D Kit from Promega. The cell line sample was processed using the ABI Prism 3500xl Genetic Analyzer. Data were analyzed using GeneMapper ID-X v1.2 software (Applied Biosystems). Appropriate positive and negative controls were run and confirmed for each sample submitted.’

Detailed iPSC Generation Protocol

Check if the same lab product or an alternative is used in the 5 most similar protocols
A detailed procedure for iPSC generation was previously published [11 (link)]. Briefly, fibroblasts were cultured in Dulbecco’s Modified Eagle medium (DMEM) and transfected with Yamanaka factors using a non-integrating CytoTune-iPS 2.0 sendai reprogramming kit to produce iPSCs. Two iPSC clones of each fibroblast line were picked and expanded in Matrigel pre-coated six-well plates. The pluripotency protein markers were examined by immunofluorescence staining. Karyotyping was performed by Wicell Cytogenetics (Madison, WI). Short tandem repeat analysis was conducted by the Johns Hopkins University Genetic Resources Core Facility using a PowerPlex 18D kit (Promega).

About PubCompare

Our mission is to provide scientists with the largest repository of trustworthy protocols and intelligent analytical tools, thereby offering them extensive information to design robust protocols aimed at minimizing the risk of failures.

We believe that the most crucial aspect is to grant scientists access to a wide range of reliable sources and new useful tools that surpass human capabilities.

However, we trust in allowing scientists to determine how to construct their own protocols based on this information, as they are the experts in their field.
