Bacterial Isolate Cultivation and DNA Extraction

The isolates were cultivated aerobically on Trypticase Soy Agar supplemented with 5% bovine blood (bovine blood agar) (Tammer BioLab Oy, Tampere, Finland) at 37°C for 24 h, and the pureness of the cultures was controlled. One colony from a bovine blood agar culture of each isolate was transferred into tubes with 5 mL Müller-Hinton broth and incubated overnight at 37°C. DNA for whole-genome sequencing was extracted, using an Easy-DNATM Kit for genomic DNA isolation (Invitrogen Life Technologies, Carlsbad, CA, United States; now Applied Biosystems-Thermo Fisher Scientific Corp., Waltham, MA, United States).

Antibiotic Resistance Profiling of Shigella sonnei

12 Shigella sonnei strains were isolated from different patients with either diarrhea or dysentery in four cities in Jiangsu province, China. Resistance profile to 9 antibiotics (AMC, CFT, CTX, GEN, NAL, NOR, TBT and SMZ) as previously described for each strain was provided by Jiangsu Provincial CDC based on routine screening. Isolates of Shigella flexneri were plated on trypticase soya agar (TSA). Picked-up single colony was then inoculated in 5ml trypticase soya broth (TSB) and incubated overnight at 37°C with shaking rate of 200 rpm. DNA isolation was performed using Easy-DNA TM Kit for genomic DNA isolation (Invitrogen Life Technologies, Carlsbad, CA, USA)
