MycG4 DNA NMR Spectroscopy Protocol

A 1.2 mM solution of MycG4 DNA was prepared with 10 mM potassium phosphate (Fisher Scientific) buffer, pH 7, 90% H2O/10% D2O. The NMR spectra were measured on a Bruker AV-800 MHz spectrometer equipped with a QCI cryoprobe at 25 °C using excitation sculpting for water suppression. All 2D experiments were performed at a berberine–MycG4 ratio of 3:1. The NOESY mixing times were between 80 ms and 300 ms, and additional NOESY experiments were done at 35 °C. 1H–13C HSQ experiments was recorded optimized for a 1J(C,H) of 190 Hz. Chemical shift referencing was done directly for 1H based on the water signal relative to 4,4-dimethyl-4-silapentane-1-sulfonic acid (DSS) and indirectly for 13C relative to DSS. The spectra were processed with Topspin 3.5 (Bruker) and analyzed with CcpNmr Analysis 2.4.38

Spectroscopic Characterization of Heme Proteins

Cryopreserved Hepatocyte Incubation Protocol

City, CA, USA). Water was purified in house with an ELGA Purelab Ultra Analytic
purifier (Siemens Water Technologies, Lowell, MA, USA).

Iodometric Titration Reagents and Compounds

Reagents for the iodometric titrations were purchased from Hach (dissolved oxygen three powder pillows, potassium iodide powder pillows, sodium thiosulfate digital titrator cartridge, 0.113 N, and starch indicator solution). Sodium chloride (NaCl), sodium thiosulfate (Na2S2O3, STS), potassium chloride (KCl), p-cresol, sodium phosphate, and potassium phosphate were purchased from Fisher Scientific. High-pressure liquid chromatography (HPLC)–grade water and acetonitrile, butyric acid, DMDS, indole, and DMTS were purchased from Sigma Aldrich. Nutrient broth, bacto agar, and tryptic soy agar for Escherichia coli and MS2 culture are from BD Difco.

Bacillus subtilis Biofilm Cultivation Protocol

Bacillus subtilis NCIB 3610 amyE::PtapA-Ypet strain (ES2107) was used for all experiments. The strain was cultured on lysogeny broth (LB)-agar plates prepared from Miller LB (Acros Organics, Fair Lawn, NJ) and 1.5% agar powder (Molecular Genetics, Fisher Scientific, Waltham, MA). LB agar plates were streaked with B. subtilis ES2107 from frozen stocks and incubated at 30°C for 15 h.
B. subtilis biofilms were grown on MSgg, a B. subtilis biofilm-promoting medium (5 mM potassium phosphate [pH 7]) (Fisher Scientific, Waltham, MA), 100 mM MOPS (morpholinepropanesulfonic acid [pH 7]) (Sigma-Aldrich, St. Louis, MO), 2 mM MgCl2 (Fisher Scientific, Waltham, MA), 700 μM CaCl2 (Alfa Aesar, Haverhill, MA), 50 μM MnCl2 (Fisher Scientific, Waltham, MA), 50 μM FeCl3 (Sigma-Aldrich, St. Louis, MO), 1 μM ZnCl2 (Sigma-Aldrich, St. Louis, MO), 2 μM thiamine hydrochloride (Fisher Scientific, Waltham, MA), 0.5% glycerol (Fisher Scientific, Waltham, MA), and 0.5% glutamate (Sigma-Aldrich, St. Louis, MO). For MSgg agar plates, 1.5% agar (BD) was added to the medium, and approximately 5-ml plates were poured.
