H133plus2.0 gene chips

Manufactured by Thermo Fisher Scientific

The H133Plus2.0 gene chips are a high-density microarray platform designed for comprehensive gene expression analysis. These chips contain probes targeting over 47,000 human transcripts, providing a comprehensive view of the human transcriptome. The H133Plus2.0 gene chips are a tool for researchers to study gene expression patterns and profiles in various biological samples.

Transcriptional Profiling of BRD4 Inhibition

Check if the same lab product or an alternative is used in the 5 most similar protocols
Ovcar8 cells were transfected with either siNeg or siBRD4 in 3 independent plates and harvested 48hr post-transfection. For chemical inhibition, JQ1 was added for 24hr at final concentration 0.5μM in Ovcar8; DMSO was used for control in 3 independent plates. Total RNA was isolated using RNeasy with on-column DNase treatment (Qiagen). Microarray analysis was previously described [2 (link), 6 (link)]. Briefly, samples were prepared, labeled and hybridized to Affymetrix H133Plus2.0 gene chips and scanned on Affymetrix GeneChip 3000 (Affymetrix, Santa Clara, CA). CEL files were imported into GeneSpring (Agilent); probe levels were normalized by GC-RMA algorithm, and entities with intensity values <100 were filtered out before performing significance analysis. Gene set enrichment analysis (GSEA) was performed in the drug treated group and the siRNA group. Hallmark signatures shared in common between these two groups with false discovery rate (FDR) <0.1 [31 (link)].

Transcriptome Profiling of Ovarian Cancer

Check if the same lab product or an alternative is used in the 5 most similar protocols
Total RNA was isolated from 3 independent cultures of ovarian cancer cells grown on traditional or ultra low attachment 75 cm cell culture flasks in presence of traditional serum-containing media or serum-free stem cell media. Samples were submitted to Laboratory of Molecular Technology, SAIC/NCI-Frederick and RNA quality checked on an Agilent Bioanalyzer; only samples having high quality score (RIN>9) were used for microarray analysis. RNA (1ug) was reverse transcribed with T7-oligo (dT) primers and labeled with biotin using the Affymetrix One Cycle Target Labeling Kit. All replicates of experimental samples were prepared, labeled and hybridized to Affymetrix H133 Plus 2.0 gene chips and scanned on an Affymetrix GeneChip scanner 3000 (Affymetrix, Santa Clara, CA). Data sets are available on the GEO repository (GSE94358).

About PubCompare

Our mission is to provide scientists with the largest repository of trustworthy protocols and intelligent analytical tools, thereby offering them extensive information to design robust protocols aimed at minimizing the risk of failures.

We believe that the most crucial aspect is to grant scientists access to a wide range of reliable sources and new useful tools that surpass human capabilities.

However, we trust in allowing scientists to determine how to construct their own protocols based on this information, as they are the experts in their field.
