Total RNAs were extracted by the Plant Quick RNA Isolation Kit (Waryong, China). The yeast cells were crushed by liquid nitrogen grinding method, and approximately 100 mg of sample was used for RNA extraction according to the product manual. Agilent 2100 bioanalyzer and simpliNano spectrophotometer (GE Healthcare) were used to detect the integrity and concentration of the resulting RNAs. Poly-T oligo-attached magnetic beads were used to purify the mRNAs from total RNAs.

RNA-Seq Analysis of Cassava Seedlings

Fresh leaves and roots from three treatments (T0, T75 and
T150) for both lineages (BAT 477 and Pérola) were sampled from
15-day-old seedlings and were stored at -80 °C, totaling twelve different
RNA-Seq libraries. From the five biological replicates conducted for each
treatment, two were individually collected, processed and bulked with equimolar
amounts of RNA. Total RNA was extracted using a commercial PureLink®RNA Mini Kit (Thermo Fisher) following the manufacturer’s instructions. RNA
quantity and purity were estimated through spectrophotometry using a NanoVue
Plus Spectrophotometer (General Electric Co., Boston, Massachusetts, USA), and
the integrity was verified using microfluidics technology and an Agilent 2100
Bioanalyzer (General Electric). The RNA-Seq libraries were prepared using the
Illumina TruSeq RNA kit (Illumina, Inc., San Diego, California, USA) following
the manufacturer’s instructions and were paired-end sequenced in a technical
replicate system using two Illumina platforms (GAII and HiSeq 2000).

Total RNA Isolation and Quality Assessment

Total RNA was isolated from the right tibias using the TRIzol ® reagent (Invitrogen, Carlsbad, California) according to the manufacturer's instructions. After the RNA isolation, the samples were purified using the illustra RNAspin Mini RNA Kit (GE Healthcare Life Sciences) according to the manufacturer's instructions, quantified by NanoVue spectrophotometer (GE Healthcare Life Sciences). The quality and integrity of the total RNA were confirmed with an Agilent 2100 Bioanalyzer (GE Healthcare Life Sciences) and samples presenting RNA integrity numbered ≥8 were used for cRNA synthesis.
