Affinity Purification of RNA-Binding Proteins

Affinity purification of RNA-binding proteins was performed as previously described (17 (link)) using biotinylated RNA oligonucleotides (LGC Biosearch Technologies, Risskov, Denmark, sequences in figure 1 and figure 5)) immobilized on Dynabeads M-280 streptavidin magnetic beads (Invitrogen) and incubated with HeLa cell nuclear extract. The proteins were separated on a pre-cast 4–12% NuPAGE Bis-Tris gel (Invitrogen) and transferred to an Immobilon polyvinylidene fluoride (PDVF) membrane (Millipore). The membrane was then blotted with antibodies against SRSF1 (Zymed/Invitrogen, 535814A) and hnRNPA1 (Sigma-Aldrich, 080M4857) with hnRNPL (Santa Cruz, sc-32317) as a binding control. Secondary antibodies were either goat anti-mouse (ThermoFischer Scientific, A16066) or goat anti-rabbit (ThermoFischer Scientific, A16104).

Western Blotting and ELISA Protocols

For western blotting assays, the protein of cells and tissues was extracted by radio immunoprecipitation assay (RIPA) protein lysis buffer (Beyotime, Shanghai, China) with freshly added protease inhibitor cocktail and PMSF. After boiling, the supernatants were subjected to SDS-PAGE and transferred to nitrocellulose membranes. After blocking with 5% non-fat milk, membranes were successively incubated with primary and HRP-conjugated secondary antibodies before visualizing bands using enhanced chemiluminescence (Vazyme, Nanjing, China). Antibody for HNRNPL was purchased from Santa Cruze (sc-32317). Antibodies for ATF3 (A13470), KLF10 (A2433) and Flag (AE005) were purchased from Abclonal (China). GAPDH (60004-1-Ig), HRP-conjugated secondary goat anti-mouse (SA00001-1) or goat anti-rabbit (SA00001-2) antibodies were purchased from Proteintech (China).
Enzyme linked immunosorbent assay (ELISA) Cell culture supernatants were collected and analyzed for cytokines production using ELISAs according to the manufacturer's instructions. ELISA kit for human CCL5 was from R&D Systems (USA).
