Genotyping and Genetic Mapping Protocol
Genotyping of the TAD×DUL RILs was based on GBS, and map construction were previously described by Oren et al. [39 (link)]. Map construction was based on 89 343 SNPs across 146 lines. SNP filtration were done with TASSEL v.5.2.43 [74 (link)] and linkage maps construction was done using the ASMap R package [75 (link)]. Genotyping of the GWAS180 diversity panel was performed using GBS, as described by Gur et al. [72 (link)] and the final SNP set included 23 931 informative SNPs across 177 accessions. DNA of the founder lines of the HDA20 population was extracted and shipped to the Genomic Diversity Facility at Cornell University (Ithaca, NY) for WGS to an estimated 30× coverage, yielding 4 million informative SNPs as previously described [57 (link)].
