Cell Line Maintenance and Knockdown

HCC2429 (Dr. Thao P. Dang), Ty-82 (JCRB Cell Bank), 10–15 (15 ), and 14169 cells were maintained in RPMI 1640 (Invitrogen) with 10% fetal bovine serum (Hyclone) and 1% penicillin/streptomycin (Invitrogen). The 10–15 and 14169 cells were provided by Christopher French. All four cell lines have been authenticated using BRD4-NUT western blotting, Immunofluorescent staining, and DNA sequencing as described in the manuscript.
The non-target control, BRD4, NUT, and SOX2 siRNAs were purchased from Dharmacon. For siRNA knockdown, cells were transfected using DharmaFECT reagents (Thermo Scientific). For SOX2 double knockdown, cells were re-seeded at 24 h after the first siRNA transfection and re-transfected with the same siRNA 12 h later. HCC2429 SOX2 stable cells were generated as described in Supplementary Methods.

Culturing Thymic Carcinoma Cell Lines

The human thymic carcinoma cell line Ty-82 was obtained from the Japanese Collection of Research Bioresources (JCRB) [46 (link)]. Ty-82 cells were authenticated and certified as uninfected by the JCRB at the time of purchase. We used the cells within 4 months after purchase. Ty-82 cells were cultured in a flask designed only for culturing nonadherent cell lines (Corning, NY, USA). MP57 is a human thymic carcinoma cell line kindly provided by Dr. Giuseppe Giaccone [47 (link)]. Both cells were cultured in RPMI-1640 supplemented with penicillin/streptomycin and 10% fetal bovine serum (FBS) in an atmosphere containing 5% CO2 in a humidified incubator at 37° C. To induce hypoxia, cells were cultured in the presence of 1% O2 using a BIONIX-1 hypoxic culture kit (Sugiyama-Gen, Tokyo, Japan).
