Glycopeptide Analysis by Mass Spectrometry

Oasis HLB 1cc cartridges were purchased from Waters Corporation (Milford, MA). Microcon-30kDa centrifugal filters (30K MWCO) were purchased from Merck Millipore Ltd. (Darmstadt, Germany). PolyGLYCOPLEX A beads (3 μm) were purchased from PolyLC Inc. (Columbia, MD). Fused silica capillary tubing (i.d., 75 μm, o.d., 375 μm) was purchased from Polymicro Technologies (Phoenix, AZ). All reagents were used without additional purification.

Isotopically-Labeled Amino Acid Standards

Synaptotagmin 1 Vesicle Dynamics

We added 2.4 mM 15N leucine (Sigma‐Aldrich) to the neuronal culture medium (0.8 mM leucine) for 1–3 days prior to antibody tagging of releasable vesicles with the 604.2 Synaptotagmin 1 antibody, or for 3 days following tagging with the 604.2 Synaptotagmin 1 antibody to assess the inactive vesicle population. The cultures were then fixed, processed into 200‐nm‐thin sections, and imaged in fluorescent microscopy, before imaging in nanoSIMS and correlating the images as described before (Saka et al, 2014b). A co‐immunostaining for Synaptophysin and PSD95 was used to identify synapses.

Dietary Isotope Labeling Protocol

The food was mixed with 0.5 mL of a solution of 0.18 M 15N‐leucine (Sigma‐Aldrich) and 0.3 mL of vegetable oil per gram of a commercial pellet (size 50, Ewos, for composition, see Table 1). The 15N‐leucine food was dried for 24 hours at 30°C.

HPLC-grade water, acetonitrile, and ammonium acetate were purchased from Sigma. Both antibodies, rabbit anti-MCC [26 (link),27 (link)], and human anti-pyruvate dehydrogenase (PDH) [27 (link),37 (link)], were a gift from Prof. Dr. Bernd Hamprecht (IFIB, University of Tuebingen, Tübingen, Germany).
