Identifying ARGLU1 RNA Interactors

The procedure was performed as previously described (23 ). Briefly, full-length or truncated GST-tagged ARGLU1 proteins were purified from bacteria (23 ). Individual proteins (20 pmol) and RNA pool (1.5 nmol) were incubated in 1 mL of binding buffer (20 mM HEPES pH 7.8, 80 mM KCl, 20 mM NaCl, 10% glycerol, 2 mM DTT, 0.1 mg/ml BSA) containing 20 μl of glutathione sepharose 4B beads (GE Healthcare, pre-washed three times in binding buffer) for 30 min at 4°C. Beads were then washed and the recovered RNA was directly labeled with either Cy3 or Cy5 and subsequently hybridized to the Agilent 244K microarray used to generate the RNA pool. One-sided Z-scores were calculated for the motifs as previously described (23 ).

Quantification of AXIN2 Expression in Glioblastoma

The abundance of mRNA transcripts was assessed by conversion into complementary DNA and subsequent relative quantification using SYBR green-based fluorescence (Bio-Rad, Hercules, CA). Real-time PCR normalized to the housekeeping gene β-actin was performed with the △△Ct-method. Primer sequences can be found in Supporting Information File S2. Western blotting was performed as described before (60 (link)), and antibodies were used as per the manufacturer’s instructions (Supporting Information File S2).
For TCGA analyses, AXIN2 transcription levels acquired using the Agilent 244k microarray in 401 GBM specimens collected in The Cancer Genome Atlas ([TCGA], http://cancergenome.nih.gov) were retrieved through cBioPortal (http://www.cbioportal.org [61 (link)]) from the provisional Glioblastoma dataset in May 2015. AXIN2 expression values were correlated with available overall survival data provided by TCGA, with a cutoff of 1.75 standard deviations above the median (z-score) considered as AXIN2 high-expressing tumors.
