Quantifying HIV-1 RNA in Cell Cultures

After the 3 day incubation, culture supernatant was harvested by centrifugation at 1000 x g for 10 minutes to remove cells and debris. 1 mL of supernatant from each condition was then run on the COBAS AmpliPrep/COBAS TaqMan HIV-1 test kit v2.0 for the quantification of HIV-1 RNA (Roche Diagnostics). Culture supernatants assessed using this method have previously been shown to be free of contaminating HIV-1 DNA [72 (link)]. The limit of quantification for this assay is 20 copies/mL so anything that was undetectable or <20 was assigned a value of 20 copies/mL.
