from Novabiochem. The TentaGel S RAM resin was obtained from RAPP
Polymere. Diethyl ether was purchased from Chempur. Acetonitrile and
trifluoroacetic acid (TFA) were received from Avantor and Merck, respectively.
Potassium nitrate, nitric acid, hydrochloric acid, potassium hydroxide,
sodium hydroxide, nickel(II) chloride hexahydrate (99.999% trace-metal
basis), sodium chloride, sodium acetate anhydrous, sodium phosphate
monobasic, adenosine 5′-monophosphate (AMP) sodium salt, cytidine
5′-monophosphate (CMP) disodium salt, uridine 5′-monophosphate
(UMP) disodium salt, adenosine 5′-triphosphate (ATP) disodium
salt, cytidine 5′-triphosphate (CTP) disodium salt, and uridine
5′-triphosphate (UTP) trisodium salt dihydrate were received
from Sigma-Aldrich. Nickel(II) nitrate hexahydrate (purity 99.999%)
and dimethylformamide were purchased from Carl Roth. Sodium sulfate
anhydrous was supplied by Fluka. All solutions were prepared daily
with deionized water (the resistivity was 18 MΩ·cm) passed
through an Arium mini Lab Water System (Sartorius). In order to prevent
nucleotide hydrolysis, the pH of each stock solution was adjusted
to 7.0–7.4 and the stock solutions were kept on ice during
experiments. The glassware was rinsed with 6 M HNO3, followed
by deionized water before use to avoid metal ion contamination.

Automated Synthesis of Peptide Library

All peptides in this study (except as described in the Materials section), including those in the ribosomal peptide library (Supplementary Data 1), were prepared by standard solid-phase synthesis using an Intavis Multipep automated peptide synthesiser with Tentagel-S-RAM resin (Rapp-Polymere) and N,N′-diisopropylcarbodiimide (DIC) as a coupling reagent. Final cleavage using 2.5% triisopropylsilane in CF3COOH yielded the peptides as C-terminal amides, which were precipitated in cold ether, redissolved in MilliQ water and then freeze-dried. The masses of peptide products were verified using MALDI-TOF mass spectrometry as described below.

Synthesis and Characterization of Peptide Libraries

Three peptide libraries [KGDE]-[DE]-[ST]-[DE]3-NH2, [KGDE]-[DE]-[S]-[DE]4-NH2 and [KGDE]-[DE]-[T]-[DE]4-NH2 were synthesized by standard solid-phase peptide synthesis on TentaGel S RAM resin (Rapp polymere) using a Prelude peptide synthesizer (Protein technologies) with equimolar peptide building blocks. Side chain protecting groups were Boc, tBu and OtBu for Lys, Ser/Thr and Asp/Glu respectively. Cleavage was performed with 95:2.5:2.5% trifluoroacetic acid (TFA):triisopropylsilane:H2O, and the resulting peptides were precipitated with cold diethyl ether, centrifuged, the pellets were then dissolved in H2O and finally lyophilized. The compositions of libraries were analyzed by ESI-MS41 . To avoid losing single peptides, the products were purified by dialysis against TBS buffer (25 mM Tris-HCl, 0.15 M NaCl, pH 7) and verified by ESI-MS using LC-MS separation on RP-C18 resin.

Solid-Phase Synthesis of Designer Peptides
