Recombinant Enzyme Production Protocol

CloneAmp HiFi PCR Premix was from Takara. Restriction enzymes were from New England Biolabs. All primers were synthesized by Elim Biopharm or Sigma-Aldrich. For DNA purification, the GeneJET Plasmid Miniprep Kit and the GeneJET Gel Extraction Kit from Thermo Scientific were used. Stellar Competent Cells were from Takara and One Shot BL21 (DE3) Cells were from Invitrogen. All chemicals for buffer preparations were from Sigma-Aldrich. Isopropyl-β-d-1-thiogalactopyranoside (IPTG), kanamycin sulfate, and carbenicillin were from Gold Biotechnology. LB-Miller Broth for cell cultures was from Fisher Scientific. Ni-NTA affinity resin was from MC Lab. For anion exchange chromatography the HiTrapQ column was from GE Healthcare. For all SDS-PAGE analyses, SDS-PAGE Mini Protean TGX precast gels were from Bio Rad (4–20% and 7.5%). For protein concentration Amicon Ultracentrifugal filters were from Millipore. Coenzyme A (CoA), reduced β-nicotinamide adenine dinucleotide 2′-phosphate (NADPH), sodium propionate, propionic acid, methylmalonic acid, malonic acid, and magenesium chloride hexahydrate were from SigmaAldrich. Adenosine-5′-triphosphate (ATP) was from Teknova. Reducing agent tris(2-carboxyethyl)phosphine (TCEP) was from Thermo Scientific. UVette cuvettes (2 mm ×10 mm path) were from Eppendorf.

In the example, structural verification of nematicidal Methylmalonic acid is conducted as follows: Methylmalonic acid was purchased from Sigma. Nuclear Magnetic Resonance (NMR) was used to detect the structure of the Methylmalonic acid. Among others, hydrogen spectra (H NMR) and carbon spectra (13C NMR) are respectively determined by using deuterium water (D2O) as a solvent, with the NMR data shown in Table 1-1.

Serum-based Quantification of Metabolites

Methylmalonic acid (99%, M54058) and vitamin B12 (V2876) were purchased from Sigma-Aldrich (St. Louis, MO, USA). Standard samples containing mixtures of homocysteine, Methylmalonic acid, and vitamin B12 were prepared using 80 μL of pooled human serum and ultrapure water as solvent with a final volume of 200 μL. The precipitation of serum protein was achieved by incubating the mixtures with 200 μL of cold acetonitrile. The standard mixtures were then centrifuged for 20 min and 200 μL of the supernatant was pipetted out for LCMS analysis. The final concentrations of the standard mixtures were 0.1, 0.5, 1, 5, and 10 ppm of each homocysteine, Methylmalonic acid, and vitamin B12.
