Chromatin Immunoprecipitation of Activated T Cells

Chromatin was extracted from naive CD4+Foxp3 T cells (1 × 106 cells) polarized for 24–72 hours under various conditions after fixation with formaldehyde. Anti-Histone H3ac (39139, 7µl), anti-Histone H4ac (39243, 6µl), anti-Histone H3 (trimethyl K9) (61013, 7µl), anti-Histone H3 (dimethyl K27) antibody (39245, 5µl; all from Active Motif), anti-HDAC1 (ab7028, 5µg), anti-Smad3 (ab28379, 5µg), anti-Histone H3 (trimethyl K27) (ab6002, 5µl), anti-Histone H3 (acetyl K27) (ab4729, 3µl), anti-Histone H3 (acetyl K9) (ab4441, 4µl; all from Abcam), anti-dimethyl-Histone H3 (diMe-Lys9) (D5567, 5µl; Sigma- Aldrich), anti-p50 (sc-1192X, 5µg), anti-p300 (sc-585X, 5µg), anti-STAT6 (SC-981X, 5µg), control mouse IgG (sc-2025, 5µg; all from Santa Cruz Technology) and purified goat IgG (02–6202, 5µg; Life Technologies) were used for the immunoprecipitation of chromatin with an EZ ChIP kit (17–371; EMD Millipore) according to the manufacturer's instructions. The precipitated DNA was measured by real-time PCR using SsoAdvanced Universal SYBR Green Supermix (172–5275; Bio-Red). Real-time PCR primer sequences are listed in Supplementary Table 2. Data are presented as relative binding based on normalization to input DNA50 (link).

Investigating Brd4 Regulation Using Lentiviral shRNA

The lentiviral shRNA plasmids pLKO.1 targeting mouse Brd4 (clone IDs TRCN0000311976, TRCN0000088480, and TRCN0000088481) were purchased from Sigma. Anti-RbBP5 (A300–109A), anti-Brd4 (A301–985A100), and anti-MED1 (A300–793A) were from Bethyl Laboratories. Anti-C/EBPα (sc-61X), anti-C/EBPβ (sc-150X), anti-PPARγ (sc-7196X), and anti-p300 (sc-585X) were from Santa Cruz Biotechnology. Anti-H3K4me1 (ab8895), anti-H3K4me2 (ab7766), and anti-H3K27ac (ab4729) were from Abcam. Anti-Pol II (17-672) was from Millipore. For western blot analysis, all antibodies were diluted to 1 μg ml−1. Anti-CTCF (07-729, lot: 2054523), Anti-Pol II (17-672, lot: 2015592), anti-H3K4me3 (07-473, lot: 1974075) and Anti-H3K27me3 (07-449, lot: DAM1387952) were from Millipore (Billerica, MA, USA). Anti-H3K4me1 (ab8895, lot: GR61280-1), anti-H3K4me2 (ab7766, lot: GR102810-1), anti-H3K9me2 (ab1220, lot: 957002), anti-H3K27ac (ab4729, lot: GR81163-1), anti-H3K36me3 (ab9050, lot: 947436) were from Abcam (Cambridge, MA, USA).
