Tetracycline-Inducible T-REx-293 Cell Culture

T-RExTM-293 cells (Thermo-Scientific, Waltham, MA, USA) were grown at 37 °C, 5% CO2 in Dulbecco’s modified Eagle’s medium (DMEM, 01-055-1A, Biological Industries, Beit-Haemek, Israel) supplemented with 10% TET-System approved fetal bovine serum (04-005-1A, Biological Industries), 1% Penicillin-Streptomycin (03-031-1B, Biological Industries), 2 mM L-glutamine (03-020-1B, Biological Industries) and 5 mg/mL Blasticidin (ant-bl-1, InvivoGen, San Diego, CA, USA). Cells were not used above passage 30. Transfections were performed using TransIT-LT1 (MC-MIR-2300, Mirus Bio, Madison, WI, USA) transfection reagents, according to the manufacturer’s protocol. Tetracycline was added 18–24 h prior to experiments to achieve maximum saturating levels of plasmid expression.

Calcium Signaling Assay Protocol

Thapsigargin (catalog no. 586005) was purchased from Merck (Darmstadt, Germany). Ryanodine (catalog no. 185-02821) was purchased from FUJIFILM Wako Pure Chemical Corporation (Osaka, Japan). Europium (III) thenoyltrifluoroacetonate trihydrate (Eu-TTA) (catalog no. 21392-96-1) was purchased from Acros Organics (Pittsburgh, PA). The stocks of 1 mM fluo-4 AM in dimethyl sulfoxide (DMSO), 2 mM Thapsigargin in DMSO, 10 mM Ryanodine in distilled water, and 100 mM 2-APB in DMSO were stored at −20 °C until use.

Generating p53 Knockdown Cells

pRetroSuper-blasto-p53i plasmid, a kind gift from Professor Dagmar Kulms, Department of Dermatology, Technical University Dresden, was transfected to generate p53 knockdown cells. P53 expression of each clone was determined using a western blot. selected clones with the lowest p53 expression level were used in further experiments.

KRAS Mutant Flp-In T-REx 293 Cell Lines

HEK293T and Flp-In T-REx 293 Cell Line (parental line; R78007; Thermo Fisher Scientific) were cultured in DMEM (high glucose, #12440-53; Gibco) supplemented with 10% FBS (#10500-64; Gibco), 2 mM L-glutamine (G7513; Sigma-Aldrich), 100 μg/ml Zeocin (ant-zn-1; InvivoGen), 15 μg/ml blasticidin (ant-bl-1; InvivoGen) at 37°C in a humidified 5% CO2 atmosphere. The stable transfected Flp-In T-REx 293 cell lines (KRAS WT-APEX2, KRAS G12D-APEX2, KRAS G13D-APEX2, KRAS Q61H-APEX2, KRAS WT-GFP, KRAS G12D-GFP, KRAS G13D-GFP, KRAS Q61H-GFP, GFP only) were cultured in the same medium and selected by adding 100 μg/ml of hygromycin B (ant-hg-1; InvivoGen) to the media. For the induction of the stable transfected Flp-In T-REx 293 cell lines, 1 μg/ml tetracycline was added to the media.

Antibody-based detection of HIV proteins

Other reagents included Histopaque-1077 (10771, Sigma), Polybrene (Sigma-H9268), phytohemagglutinin (PHA L1668-5MG, Sigma), interleukin-2 (H7041, Sigma), TNF-α (T0157, Sigma), puromycin (ant-pr-1, InvivoGen), blasticidin (ant-bl-1, InvivoGen), SAHA (SML0061, Sigma), disulfiram (D2950000, Sigma), romidepsin (S3020, Selleckchem), and JQ1 (2091-1, BioVision). IngenolB was kindly donated by Luiz F. Pianowski, Kyolab/Amazônia Fitomedica-mentos, Valinhos, Sao Paulo, Brazil. Human CD3 (IMI1304) and CD28 (IMI1376) antibodies were obtained from Analis (Belgium).
